Ok, I am not close to being a noob at this, but something is wrong. It seems that I put all the files except the winchester.wad in the right place. That is the only file that does not transfer from my sv_downloadurl nor my server itself. Where exactly do you put it? I tried the maps since just having it in the main folder didn't work. And that did not work?

All wad files go in the root bb folder. Also you must follow the same folder stucture as on your server.
example
\brainbread
Custom map textures eg *.wads
\maps
custom maps and associated files eg *.res
\gfx
custom map graphics
\models
custom map models
\sounds
custom map sounds
\sprites
custom map sprites

I would also recommend running RESGEN, so it can find all correct files assoicated with the map. Also lets you know what files are missing.
http://www.thezproject.org/projects.php?pid=2
These are the commands I use for RESGEN in a batch file.
E:\HLServer\resgen.exe -r e:\hlserver\cstrike\maps -o -m -e e:\hlserver\cstrike\

Also in your server.cfg something like this should be listed, and you have to point to the root folder of the mod folder you created. example
sv_downloadurl "http://<Your ReDirect Server>/brainbread/"

Yes, the sv_downloadurl works, and I'm pretty sure the .res is right, but I noticed in the top left hand corner, when loading the map, (Not just this map but others that require a .wad) Invalid file type... Skipping file download. ??

I know from experience that URLdownload is case sensitive. Thats why I just run RESGEN and have it verify and match the file names in their high or lower case. As well it will tell you what files are missing.

Also when someone tries to redistribute a map from their computer, that they downloaded from a game server. Certain files that went with the map are forgotten when its repackaged, mainly Wads.

If you do not have the wad files you need, I might be able to help you as I have the following:

And 90% of the maps out there are always missing their GFX files, for the sky box. As well the odd author of a map will forget to include the sounds. And maybe a wad cool.gif

Well, my problem here is, restated.

I have sv_downloadurl, it works. I know.
I have a .res file, not sure if it work though. (sample one I made http://neiko.jpserver.net/bb/maps/bb_shady_b3.res)
I have the .wad, and it is on the sv_downloadurl server space. (You can go look around the http://neiko.jpserver.net/bb/ folder to make sure if you want.)
And it know it's that one .wad because it says unable to acess it when loading the map. = it dosen't dl.

I just tested the map on our server and no one is having issues. Perhaps delete bb_shady_b3.bsp from your computer and try to download the map again.

The only differences I found in our RES files was:
Your bb_shady_b3.res
models/bb_shady/CmdSeq.wc
models/bb_shady/GameCfg.wc
models/bb_shady/mino_boxalone.mdl
models/bb_shady/mino_boxes.mdl
sound/bb_shady/CmdSeq.wc
sound/bb_shady/GameCfg.wc
sprites/bb_shady/CmdSeq.wc
sprites/bb_shady/GameCfg.wc
